I might be missing something here. One of the scans in Metroid Prime Hunters tells everyone to stay away from Gorea unless they have the means to destroy it. The Alimbic weren't able to defeat Gorea.'

How silly of of us ?'I suppose I'm asking where the Omega Cannon actually came from, if the Alimbic didn't have the sense to use it. I think the most likely explanation is that the Omega Cannon wasn't created until after Gorea was imprisoned. One of the Alimbic lore scans on Gorea mentions that the Alimbics deployed their deadliest weapons against Gorea, only to fail and have the weapons used against them. Given that the Omega Cannon does actually kill Gorea (and isn't used by Gorea against Samus in the final fight), it stands to reason that the Omega Cannon was not among those weapons that the Alimbics used against Gorea.
As the Alimbics claim they used their deadliest weapons when they fought Gorea, it seems probable that they simply hadn't created the Omega Cannon yet, as that would certainly be among the deadliest weapons they had.If we assume that's true, the timeline shakes out like this. Gorea attacks, destroys most of the Alimbics, and is imprisoned.
Before they disappear, the Alimbics create the Omega Cannon, potentially with hopes of defeating Gorea themselves, but their elders feel like it's too dangerous to use and forbid it. Perhaps there's also concerns that the weapon might not kill him, and if Gorea absorbed/used it he would be completely unstoppable, meaning it's safer to just leave Gorea imprisoned rather than risk him essentially becoming all powerful. Regardless, the Alimbics hide the Omega Cannon away and eventually disappear, leading into the events of Hunters.
